An update:
I tried to change the shell into tcsh (exec /bin/tcsh) temporarily but other
errors appeared. I added "setenv MY_MORPHS_DO_NOT_CONFORM_DEAL_WITH_IT" at the
beginning of the $FREESURFER_HOME/bin/tr

directions. The preprocessing steps of denoising, bias-field, eddy/motion
correction were done using MRtrix (in .mif format) and their outputs are
