The way CVS handles a directory tree with multiple CVSROOTs is by
running the command once for each root with just the directories that

No problem.
If your new CVSROOT is otherwise correct changing should not pose any
problems.

What we are planning to do is to keep the same hostname and the path to the repository. Hence it will be transparent to the users when it comes up.
