I think you will have to set up a JavaScript pop-up dialog that lets you
enter the script, then run that from JavaScript. Come to think of it, we
could implement this in Jmol.js

I agree that this is becoming a big nuisance, but there's not much we
can do on the Jmol side. It's a change in Java behaviour.
