is the eps charts are being rendered in LyX correctly, just not in any of the pdf outputs. Is this a MiKTex/pdflatex issue? I'll try to pdf my charts separately in the meantime. Hard to say. The in-the-GUI display is AFAIK done by LyX (directly or through a Python script) calling ImageMagick
