Parport or Mesa), but you can adapt "not" function in your hal file and use
not function to invert pins you need

In my config closed loop stays between stepper and stepper driver. Encoder
signals of loop are not forwarded to beaglebone and mk in any way, so it is
practically same configuration as yours.
