Version 5.3 Client and Sun JRE

JMS vrs. MQ Java Class Libraries

We are trying to decide an architectural direction regarding the JMS vrs. IBM Java Class libraries. There is debate on performance, and comments that the JMS version of the Java API do not contain all the functionality of base IBM Java API. Has anyone experienced working with these to API's?
