MkII (read: ConTeXt with pdfTeX) doesn't support typesetting in Arabic
script at all.
And support for XeTeX has always been limited in ConTeXt. So it's not

You were/are using the old (mkii) bibliography system that depends on
bibtex. It has been replaced in mkiv by a new system no-longer using
the bibtex binary and does everything in lua. The wiki is outdated on
this subject and the new manual is almost/essentially finished.

in context protrusion and expansion is supported in mkii (pdftex) and

ruby isn’t required for MkIV.

Additionally, I found that \setupfields (plural) doesn’t work, I need to setup
all formatting in each \setupfield.
fields have always be special as there can be thousands of fields their
settings are saved in a special way (in order not to run out of memory /

The mkiv chemistry module (replacing the mkii PPCHTEX code) uses
tighter spacing around the nodes, which looks nicer with single atomic
symbols. You are placing CH and CH_2 groups so it is necessary to
increasing the spacing at these spots. One trick could be:

well, even mkii could do some magic if one went a bit more low level
I know. The resulting PDF was great, but doing any programming in MkII
was a nightmare.
