Okular can create and edit annotations. Not sure what you mean with
bookmarks, do you mean outline items in the Table Of Contents?

I have found out just now, that Okular is not saving the annotations in the PDF
file itself but in xml metadata in ~/.kde/share/apps/okular/docdata/.

Regarding the unreadable text issue, in dark color scheme, I thought it
would be great if Okular can detect background color of the document set
text color accordingly.
So far I'm able to get the background color of the document.
I use QRegExp to get the background color from CSS.

and then do what you make it so that it [sometimes] crashes
