you can can convert the video files in flv using ffmpeg
For example
ffmpeg -y -i inputfile.mov -vcodec flv outputfile.flv
'man ffmpeg' for its options

I had the same problem some days ago using compiz+kde with old nvidia
drivers. I solved it upgrading nvidia drivers to last release.
Are you using compiz?
