Online docs on PLex shows only MP4 container [no mkv].
Hauppauge USB2 is an OTA recorder.
If you are getting "very good" atsc file recording
could also strip out the Close-Captions with
ccextractor to a SRT file merge back ffmpeg to x264 MP4 file.

+1 for HandBrake - it is great for casual simple converting use - it
comes in two parts: CLI and GUI
If you ever need it, use ffmpeg for more complex tasks such as muxing
in/out different streams, and converting formats HandBrake does not
understand.

I think sox does some file conversion, also. Check the man page for
specifics.
