Having just gone thru this myself this weekend on my new 5300, I can tell you that you need to init the CF using Drive Setup. I inited it with the finder, and even tho the system folder copied over with no problems, I kept getting a systems bomb upon boot. Andrew Kershaw was kind enough to help
