My best guess is that you have the ability to set the lock directory for the two different smbd/nmbd's, either within smb.conf, on the command line, or either one. I don't know if you thought of this already, but that's what it seems like to me. Check smb.conf's man page to see if this is possible.

What you CAN do is use PAM_smbpass, with the migrate flag, and migrate all of the UNIX passwords this way.
