You need to build the kernel with the following option to enable suspend on
halt... Then all should be good.
options CPU_SUSP_HLT
Also with the 4501 you probably want to build with various other options
too, like:
options CPU_ELAN

Just for grins, try pulling out the CF card and see if it will POST
completely.
Worst case you can send them in to Soekris and they can remove the flash
chip off the board to re-flash and ensure everything is okay.

One thing I have to comment on. Why are you picking on Soekris? There are
many other SBC makers out there (I own about half a dozen different brands
of Geode based hardware) and not a single one has any sort of helpful info
on their site software-wise. Heck, some don't even have hardware specifics
You could probably start with a low cost Garmin OEM GPS, but if that doesn't
perform as well as you need you will probably need to step it up to a timing
receiver and separate active antenna (that you can mount on your roof).

Two ports, one for the regular data output, the other is usually for DGPS
input. I couldn't find any sort of manual or spec sheet so I'm really at a
loss.
All GPS software expects data to be sent via a serial port, be it a real one
or an emulated port (for usb).
Why do you want it to be a mini-pc
I think the bandwidth you are trying to push through is a little too much
for embedded style hardware such as the Soekris.
If you want the cheap route still, look at some of the older Alteon (now
owned by Nortel) products on eBay
