First make sure, apache is configured... you can try http://localhost:your
port.
Check if perl is installed, may be you can try any test script...
Finally, check you apache configuration file here is mine which works
perfectly fine... refer Begin settings for the Trans Proteomic
Another thing to check is the location you have perl installed. It might
be that the directive in tpp_gui.pl isn't correct. Take a look at the top
of the file C:\Inetpub\tpp-bin\tpp_gui.pl. Does the first line match where
you perl executable is?

I downloaded the TPP Demo2009 and converted the RAW files to mzML using
Msconvert which generated two files:

Try setting the msms_run_summary base_name and search_summary base_name
to the name of the mzXML file. In your example below, have both
base_name=e120823DC_EC_04and make sure e120823DC_EC_04.mzXML exists in
the same directory as the interact.pep.xml.
