I guess what I wanted to get at is how do I run Xtandem from the command
line. Tandem seems to only want an mzXML file, so how do I point it at the
tandem.params and the fasta database? I can't find this in any of the
documentation.

That logic is part of the Petunia perl script (as opposed to something
called from the script).
