Is there a 0,0,0 origin coordinate in one of your files ?
Are you using the same PROJ for all files ?

Are you sure it's not just that TopoDroid or Therion uses a symbol set
that shows the "lower" and "higher" side using the oppo
Anyway you may reverse the direction of line in Therion.
