I think this is because I setup a folder-encryption with ecryptfs. However it's not a regular full home-folder encryption because I think that's too much. Instead I only have a Private-folder in my home-folder that contains the private data. This also leads to the creation of /home/.ecrpytfs

It seems this is because Ubuntu patched gnome-settings-daemon/gnome-control-center to use GConf for keybindings. This causes all built-in shortcuts to not work at all, and the custom shortcuts to misbehave when using the Meta-key. There is a bug at gnome bugzilla for the meta-key-issue:

Public bug reported: I did a fresh install. I use system encryption with LUKS (LVM-container inside encrypted parition). I installed dropbear. copied the ssh-key from /etc/initramfs-tools When booting, the process stops to prompt for the password. dropbear starts correctly, but when trying to
