FDK-AAC is not GPL compatible, so the VLC plugin is not legally

There are no ways to optimize directory enumeration so long as GVFS
hides the directory behind CUSE. Local filesystems cannot be polled,
VLC will get stuck in kernel space for however long it takes GVFS to
generate a result.
The only way to fix this on VLC side is to supply the SMB URL instead.
libvdpau takes the VDPAU driver vendor name from the DRI2 extension.
If you have Intel HD Graphics, that will be i965. The error is printed
by libvdpau.
The problem lies between libvdpau, and the VDPAU driver or lack thereof.
vdpauinfo, mplayer, mpv and VLC can do nothing about it. In my opinion,
Either Kaffeine does not scan the containing directory for local files,
which VLC needs to do to detect subtitles, or Kaffeine gets the SMB URL
instead of a path to a GVFS mount.
As far as I can tell, the problem is that enumerating the content of a
directory from the GVFS mount is insanely slow.
This is a GVFS bug. This bug will not be processed in upstream VLC.

occur with multithreaded decoding and with libav release 9 (no such

I think the VLC UI developers are more focused on Android (and
proprietary OSes) than Ubuntu for touch devices. Without new volunteers
or help from Ubuntu community or Canonical, I doubt this bug will get
much traction upstream.

You can try Ubuntu 13.04 if you want to check if PulseAudio 3.0
addresses the problem (I'm not actually sure). I'd recommend downgrading
to PulseAudio 1.1 instead, but I am not sure if that is even possible.
Otherwise, there is probably not much to do, other than wait for the
next LTS release.
What PulseAudio version is used? There is a known bug in PulseAudio 2.x
causing VLC audio desync...
