While one needs it for to manage keys for openvpn it is functionally
only easy-rsa - removing openvpn.
I'm not an expert enough to rate if changing all to
"KEY_ALTNAMES="DNS:${KEY_CN}" could also have negative impact.

I came across this with managing openvpn keys on ubuntu 15.10.
The pkitool in my CA folder was from an older version of ubuntu
(probably 14.04) so tried updating it to the latest that came with
15.10. It didn't help but Yuriy's fix worked for me.
I've added that it affects openvpn.

It reproduced for me too and have found a fix:
in the file /usr/share/easy-rsa/pkitool
just replace expressions:
KEY_ALTNAMES="$KEY_CN"
to:
KEY_ALTNAMES="DNS:${KEY_CN}"
