Happens to me sometimes. Is unpredictable as to when it will happen.
Today, it happened when I was playing around Compiz settings. After
trying to turn off "Wobble Window" and other settings, all applications
were moved to Desktop 1, the gnome panel on the top, in the indicator

indicator-session may have crashed for an unknown reason caus
Do you have indicator-session installed? You can find out in synaptic
or on the command line with: apt-cache policy indicator-session.
