I was able to reproduce the corruption with
/apps/metacity/general/capture_before_unmap set to false which rules out
this patch being the problem.
I tested on natty using with nvidia graphics and natty beta and latest

Definitely could be multiple corruption issues here. It's pretty clear the one
I am able to repnroduce is specific to unity-2d and is independent of
capture_before_unmap setting. I will file a seperate bug to track the unity-2d
specific problem.

It seems like one potential problem is that the gconf keys setup by
unity-2d-default-settings did not get set correctly during the upgrade
for some reason. The postinst of this package is supposed to trigger
updating of the gconf keys, so not sure why this wouldn't have worked.

This is extremely annoying, we definitely need to fix. I thought it was
system wide but as omer points out, it doesn't happen in the dash with
the keyboard open. Must be that the notification is causing the input
field to lose focus for some reason.

This actually occurs in all apps other than the shell. If you are
focused on input field and osk is showing when notifciation occurs the
osk will be hidden. This happens in browser, messaging, notes, address
book and probably others.
Must be a system wide thing in the shell or window stacking.
