Here the Legacy Fullscreen Support setting returned to work in Karmic
for gqview fullscreen (see duplicate bug), perhaps this helps for wine,
too?

In Karmic, Legacy Fullscreen works for Blender. It now works properly
(And fullscreen flash is not broken)

  With recent updates to X it appears it may have broken the legacy
  fullscreen option under compiz.  I'm using nvidia 7600gs with nvidia-
  glx drivers running steam via wine.  Checkboxing legacy fullscreen
  support use to make the app full screen with out the gnome menu bar
  present.  Since recent updates gnome menu bar stays present even though
  option is selected.
  
  Users can recreate via installing wine and fullscreen app.  Enable
  desktop effects and open the wine app.  Gnome menu bar overlays on top
  of application.  If user installs compizconfig-settings-manager and
  check boxes full screen legacy support under work arounds the gnome
  menu bar is still present.  Even though this workaround used to work
  before recent updates to Xorg.

I confirm that this bug is still there in Karmic beta as well (using
gqview). Has anyone come with another idea about to solve this problem.
My Nvidia driver version: 96.43.13.

Still an issue on current Karmic beta. There Unredirect Fullscreen
Window is disabled by default, and enabling it changes nothing.

Disabling Unredirect Fullscreen Window doesn't help, I can still see
Gnome panel on top. I didn't test in Karmic.

Does it help if you disable Unredirect Fullscreen Window? You can change
this option in System-Preferences-CompizConfig Settings Manager in the
General Options. You'll have to install the compizconfig-settings-
manager package first.

Also, if at all possible, please try to reproduce this problem in
karmic.

Yes, sometimes it helps to close the fullscreen window and reopen it.
But this is not reliable, sometimes I needed do this 10 times or more to
have a real fullscreen without panels.

I hit bug #369158 with gqview as well, which has been duped here. I'm
using Jaunty on nvidia here. Could reproduce it with the latest gqview
CVS trunk as well. By the way, I guess the gqview fullscreen mode should
be much simpler to reproduce this issue and investigate the problem than
a full wine setup.

There seems to be a race condition: while the first time I switched to
fullscreen usually got me gnome panels around my window, the second time
it usually was really full screen, and if not, then the third time it
was. So switching to fullscreen mode and back a few times seems to be a
workaround at least for gqview.

Confirmed on two computers with Jaunty, using the nvidia 180 driver.
Didn't see this behavior on the first computer in Intrepid, only after a
new install of Jaunty.  Occurs when using Cedega OR wine.

I only got this issue after upgrading from Intrepid to Jaunty. My
problem is that I have to emulate a virtual desktop because I'm using
twinview (with nvidia). When I am not emulating a virtual desktop, I
don't have this problem. In Intrepid the wine program was correctly put
on top, but in Jaunty the gnome panel came on top.

Seems like the situation with Jaunty is better. If application is opened
fullscreen with same resolution as desktop panel is hidden, but if
resolution differs panel still is visible.
