Thank you all for your suggestions.
I have a new CD of ubuntu (got by requesting for on web). Before this i had
downloaded the ubuntu image from ubuntu website and burnt it to a CD.

First check your CD ROM drive and CD.If you are unable to load ubutnu, Just
chose safe graphics mode option.I think, you are able to double click
install button in safe graphics mode.
You can also try XUBUNTU for older pcs.

I think this would be a better UI in gnome to handle such situation
graphically.
When copy starts, it shows the dialog with progress bar. When it
completes, then it automatically should call sync forcefully (for all
those data transfer which is initiated by user, not system).

Since its a cellphone connected as USB Mass Storage Device, I do not have
any LED's flashing.
As for the popup, it goes away even if I click on it with my mouse cursor.
I guess the manual sync would be the only way out in this case at the
moment.
