Affects me too, on 13.10 with Intel HD 3000 and NVIDIA GT 540M (bumblebee 3.2.1 and kernel 3.10.0.6) It reproducable for both gnome-screenshot and ksnapshot from KDE. If I select 'window area' in ksnapshot and than press 'take snapshot', target window becomes black even before taking screenshot.
