I'll add that I've got the same issue; the settings slider has no effect
on the mouse speed (ThinkPad USB Laser Mouse).
I solved it by removing the following package (NOT RECOMMENDED, MAY BREAK YOUR
SYSTEM):
xserver-xorg-input-libinput

I saw Ben Gamari's bisection log (from 3.7-3.8), but I didn't realize that
you had duplicated the bisection; I only saw your bump 4 months later, on
3.13.
The OP reported this for a Dell Latitude E6400 with G98; are you running
similar hardware?
HW is not identical. I have a Dell XPS
Some new observations made while investigating this issue:
* Without X started suspend/resume works fine
* With NoAccel set in xorg conf file suspend/resume works fine
* If X is stopped before suspending the resume works ok but if I try to start X
a second time after resume, X hangs.

One idea I just randomly had was that there might be a difference in the
teardown process. For example, in the removed code, nv50_display_fini did
stuff. In the current code, it's basically empty (well, some small bits in
nouveau_display_fini).
It looks like the
x11-xserver-utils is not the right package. It is pcmanfm that crashes
and relaunching it with pcmanfm --desktop --profile lubuntu is a
workaround.

It is enough to execute
xrandr --output LVDS1 --off
xrandr --output VGA1 --auto
to reproduce the problem. In my case the latter forces a resolution adjustment
that I think has something to do with the problem.
The problem also show when combining the above into selections in
Public bug reported:
To shut off my laptop screen and adjust resolution on my external screen I
execute
xrandr --output VGA1 --off
xrandr --output LVDS1 --off
xrandr --output VGA1 --auto
and recently (2-3 weeks) this has made all desktop icons to dissapear from
screen.

Is this with a Mac Mini or some other system? It seems (although I
haven't determined it well enough to bother writing a comment here
before) that if the connected display is without power for an extended
period of time (seems to be a couple of days or so), it causes my Mini
to lock up.
