Q: Will the Insitu update just overwrite the Boot, Root partitions and
leave the Data partition intact? Or will it literally overwrite the
whole card and revert back to the standard Boot, Root partition scheme?

yes in what directory, or are they removed after installation?

Disregard, solved by setting LMS to automatically download updates when
available, then triggering the update via the pCP LMS Update function.
