I'm not sure if this will work but I don't think there is anything to loose by
trying it :)
Login as root
# a2emmod -l
Mod_this mod_that mod_foo mod_bar
# a2enmod -d [modname]
# a2enmod new_mod_to_add
# service apache restart
(a2enmod ... -l to list, -d to delete)
Although I used a

compiled apache binary
