I have the same issue, but it keeps using the CPU until I don’t force-quit
it.

There isn't a way to do this unless, as you've already mentioned, you
manually select the items you wish to commit. There is a feature request on
file to add finer controls on commit.
Files that are in the working copy directory, but not added to version
control (with the question mark icon)
