Sounds like you have alerts turned on for Mail. You may want to consider going into Settings -> Notification Center scrolling down quite a ways and changing Mail from alerts to banner or off altogether. This won't get you back to where you want to be, but it should keep your alerts from popping

I've used HopStop and have found it especially useful. Recently, though, I've found schedules to be unavailable for the Houston Metro bus system. If for some reason you don't have the original zip files you can compress the books once again for the files menu so for instance, bring the book to focus. Bring up the files menu. Choose the centu submenu and choose compressed zipped folder or something on that order I don't recall how exactly
