I replaced the weewx (=weewx-multi) in the /etc/init.d folder with the
normal weewx and then the upgrade finished without error, Then copied
weewx-multi again as weewx in the /etc/init.d folder.
Next time I do the upgrade immediately
sudo wee_config --upgrade --config=/etc/weewx/instance.conf

I have a dual instance setup running and it's basically as Tom said, you
just upgrade WeeWX as normal. A WeeWX upgrade only upgrades weewx.conf so once
the upgrade is done I run the following command on each instance config
file (neither of my config files is named weewx.conf - if you do use
