about this problem, a little explanation, for example for firefox.
1. On my debian, I launch mozilla firefox using a terminal and typing
"iceweasel" (name of firefox on debian)

This is not quite correct. X11 isn't "seeing" it, the application
(probably via the toolkit) is explicitly specifying it by setting the
WM_COMMAND proper
