The boxes signify missing characters. It's reasonable to assume that
Tamil fonts support only a basic set of Latin characters. So you
better use different fonts

(http://tug.ctan.org/tex-archive/macros/xetex/latex/ucharclasses/), so
if you want to see if it breaks in combination with how you use
polyglossia, let me know what the result is.

Well, I've got some sample files attached for the change of behavior. If
you comment both \input files, then you'll get footnote refs to match
the \setmainfont options (in this case, Numbers={OldStyle, Proportional}).
If you load one or the other input file, you'll see the differences.
