Try an easy fix first - boot up Linux, log in as root, and run cfdisk.
Mark one partition as bootable. Save changes. This may fix the
problem.
As far as coppying the floppy, try this:
(put your current disk in drive A:)
dd if=/dev/fd0 of=/tmp/temp.img
(change disks)
dd if=/tmp/temp/img of=/dev/fd0
