Marc,

you didn't say which version of Shotwell you're using, but recent versions had 
a unfortunate bug which caused tags to be destroyed incorrectly when photos 
were deleted:

I suspect you've been affected by this bug.  We fixed the bug in Shotwell 
0.12.3, which we released just yesterday:

I recommend that you upgrade to 0.12.3, then restore from a backup.  After that 
I think no more tags should disappear.
