A couple of things come to mind for me:
1) The CS is killing pathogenic bacteria and/or yeasts in the gut, and the
die-off of the critters is causing toxins to be released. It is these toxins
that are giving her heartburn.
2) The CS is killing *beneficial* intestinal flora in the gut (is she taking
it on an empty stomach?). She is now not able to digest her food as well,
and this is giving her heartburn.
As an aside, often (not always) the acidic feeling from heartburn is not due
to an excess of hydrochloric acid, but a *deficiency* of HCl. Highly
alkaline and highly acidic fluids subjectively feel the same.
