You have some good points. Food is the best you can eat to gain weight,
no doubt about that.
Concentrated nutrition in the form of a MRP/gainer makes it much easier
and less demanding for the digestive system, if you need to eat a lot of
calories to gain muscle weight. Its very important to get plenty of
essental fatty acids, Omega-3 & 6's in the right ratio. And drink plenty
of structured water. More minerals and vitamins are also important to
support the increased metabolism, especially high potency antioxidants.
The free radical increase in the body with intense sports are very high.

Plenty of carbs is absolutely needed to replenish depleted muscle sugar
energy. Too many carbs can give weight gain which is not muscle, it will
be stored as fat. But heavy training require adequate carbs, unless you
want to loose fat at the same time. There are a lot of low carb gainers
on the market as well as MRPs.   
Another things is that the gainers/mrps/proteins are whey based and do
not have any fiber, so long term use without plenty of fiber in your
regular meals can create lots of digestive toxins.
Its like putting glue in your engine. For some people its worse, all
depend on your body type. 
I would say it is very important to add a digestive enzyme product, if
you are eating a lot of food. Its also very important to eat alkalizing
foods as hard muscle training creates a lot of acidity in the body. The
key is to develop an athletic body while preserving optimum health, THAT
is the challenge.
There are recently some new varieties of meal replacement drinks which
are made according to such whole food princples. The absolutely best  I
have been able to find is a product called Vega from Sequel in Canada. I
use it myself, its expensive, but absolutely amazing. It can be
combined/blended with fruits or a carb powder for extra carbs. There is
no crap in this, only the best ingredients. It was developed by Brendan
Brazier, one of Canada's most prolific vegan iron man athletes. Farout
stuff!
