In Skim you can select the behavior you want (though it may be hard to find due to Apple's restrictions). If you want Preview's behavior (which I think should not be the default) you should go to the Page Setup sheet, select Skim from the Settings popup (unfortunately this name cannot be customized) and select Auto Rotate Pages. This will rotate and resize the pages to fit when printed. Perhaps we should let this stick between documents and between launches?
