reverting to Skim 1.0.3 allows bundles to be saved without problem.

That's annoying, indeed. It's due to Leopard checking the modification
date when saving (it only does this when linking against Leopard's
Cocoa frameworks, which we do since version 1.1). And Skim overrides
saving of PDF bundles to avoid overwriting version control info. Pity
you did not note this yesterday ;-(
