I just noticed the exact same ghost upward arrow. I'm running Tiger
10.4.11/Intel and Skim 1.1.2 (v24). My copy of skim had been running
for a couple of days so wondered what would happen if I restarted
skim.  When I quit skim and re-opened it (with the same files
loaded), the ghost up arrow disappeared and it hasn't reappeared
after using skim for a few minutes.

Tried your suggestion but repeated quitting of Skim and reopening doesn't shake off the ghost arrow. It doesn't of course affect functionality, it is only a 'cosmetic' issue.
