You're right, adding notes from AppleScript does not seem to be
working anymore. It did in the past, so I don't know why that changed.
You'll have to wait for the next release.

No, not directly. Notes are attached to a single page, so it would
require adding separate notes for all the components. Skim doesn't
do that, as it's not intuitive to add multiple notes when you think
you're adding one. You can do it using AppleScript though, thre is
a sample script linked on the Wiki that does precisely this.
