I use anchored notes for this. I put it in the margin and write out what the changes should be. Sometimes I circle the word in need of changing or else highlight it. This is somewhat cumbersome for a document with lots of little mistakes.

It seems that this does go beyond Skim's intended purpose, which is note-taking; this is different from exchanging edits or corrections, or for treating a PDF into a simulation of the editing-by-hand process. Integration with BD provides a way to search one's library of PDF's for comments made, to view the notes while going through the bibliography, and so on.
