First you should be aware that most of this is more a request for
Apple's PDFKit than Skim, Skim just uses the types of notes that

To similulate Jarnals behaviour in Skim I need to:
---- change the note font colour. Why can't I do this? Should it be
possible? To change the font colour I go to preferences/Notes/Note
fonts/Text a pop up box appears. I then press the button that says
Text Color. I select a colour, close the boxes and write a new note,
but the new note text is still black. Ideally I would be able to
change the default text colour at a click of a button as well as font.
You can (for Text notes). For changing text properties, including the
font color, you use the system font panel. Changes in the font panel
are reflected in the currently selected note (the one with a blue
outline). There is currently no public preference for this, but it is
available as a hidden pref.
--- I would like the remove the textbox padding on the left and
right of the text box. Is there a hidden way of doing this? The
padding is annying if you try and fit a word in a tight space as the
padding can run over the next word. I have of course removed the
boarder. This is however less important as I am only using a solid
colour background while I can't change the font colour.
The actual layout of the text in the text note is done by PDFKit. So
this would be a request for Apple, not Skim. PDFKit does a very poor
job, so I've filed a bug report on this. Still no reply. However in
its turn, PDFKit has to follow Adobe's PDF specifications, and I
cannot find a padding setting in the specs. So in fact you should send
your request to Adobe (tough luck).

The only other problem I am having is with PDFs with two columns. If
there is an equation or a super or subscript in the neighbouring
column when I highlight a line in one colomn parts of the
nieghbouring column get highlighted too. I guess this would be
difficult because of the way PDFs are coded, but it would be nice if
we could select a whole paragraph of one column in a PDF without the
nieghbouring column being included int the selection.
Big sigh.
I am using the latest version of Skim on mac os 10.4.
