It sounds like the same problem, whatever it is. Is there something special 
with these PDFs? Do they have a TOC (or not)? Are they encrypted (which is not 
the same as whether they require a password)?

I put a test version to test something out on 
http://skim-app.sourceforge.net/Skim.dmg, does this have this problem? (This is 
not a fix, it's only to test something out).
