no pdf of the ones opening with a gray page has a TOC or – as far as I
know – anything special.
Just now SKIM opened a 4 page pdf with a gray page.
But then I installed the SKIM test version you provided and it works!
That is no guarantee (because the old version also opened sometimes
correctly), but it looks OK.
The test version is 1.3.7 (55). Is that different ot the one I had 10
minutes ago?

It sounds like the same problem, whatever it is. Is there something
special with these PDFs? Do they have a TOC (or not)? Are they
encrypted (which is not the same as whether they require a password)?
I put a test version to test something out on http://skim-app.sourceforge.net/Skim.dmg
, does this have this problem? (This is not a fix, it's only to test
something out).

Attached is one such pdf. It will open with Adobe.
If I restart Skim, the attached pdf will open in Skim. But it won't
be visible immediately after download. Most pdfs are opening
invisibly and most will open visible after restarting Skim.
