This seems to be a recurring problem of the open command on 10.5.x. Skim is 10.5 proof (the only thing is that it seems to trigger a Leopard PPC PDFKit bug, but that cannot cause this). Some people seem to have traced this problem to a bug in Microsoft IntelliPoint Mouse Driver software, e.g. <http://forums.macrumors.com/showthread.php?t=467307>.
