I think it must mean something else than that, because plug-ins (as they appear
on the chrome://plugins/ webpage) are greyed-out and re-labeled with 'Enable'
if they're deactivated (disabled). However, even though the Chrome PDF Reader
appears to be 'enabled' I don't recall having seen any PDF's open in it (maybe
because Skim is the default app for that).
Clicking on several PDF's in the Finder and then on Get Info (Cmd-i) does show
SKIM as the default PDF reader app, though for some reason 'Change All' is
greyed-out (i.e., it can't be selected).
I'm not sure what happened with the PDF that opened in Preview (perhaps it
wasn't actually a PDF file or at least didn't have a .pdf filename extension).
I'll monitor what happens the next time I download a PDF. They always open for
viewing automatically after downloading completes, so I'll repost if it doesn't
open in SKIM.

How does one "tell Chrome to always open PDF files"? I assume that if "Chrome
PDF Viewer" is enabled, SKIM won't be used at all (if the PDF is
opened/downloaded while in Chrome).
And, why is using Chrome for PDF's "living dangerously"?

Is Preview your default PDF reader (in the OS)? If so, then that's what you
have to change. Use the finder to navigate to any PDF file and then go to
File->Get Info. This will open up an information window. There is a section
called "Open with" and ensure that you select Skim from the drop-down menu.
Once you've done that, click on "Change All...". This will make Skim the
default PDF reader and Chrome should respect that choice.
