Remove the file ~/Library/Preferences/net.sourceforge.skim-app.skim.plist (this resets all preferences, do this while Skim is not running.)
Just FYI: this no longer works on 10.9 (and likely not on 10.8). The OS now caches plist files, so directly editing or removing them doesn't work. This cost me a lot of debugging time a few weeks ago, and I didn't figure out why until I saw this cocoa-dev thread:

You have to use the defaults command in Terminal to manipulate preferences (or CFPreferences/NSUserDefaults from C/Obj-C/PyObjC).
