This must be a bug in PDFKit, as we have absolutely no control over the saving
and rendering of the PDF ith embedded notes.
What changed for you that this occurred? Did you upgrade to Yosemite or
something like that?
It is most definitely not a problem from our side, because we have changed
absolutely nothing in the saving (which,a again, we are barely involved in).
And as we don't do it, there is also nothing we can do about this.
