MacOSX nowadays keeps preference data in some global database, in memory. But
it should still use this files in Preferences as backups and for persistency. I
can se them being updated after I close Skim on my system. Usually you can
force the system to synchronize the preference files with the database using
the defaults command line tool. If you enter “defaults read
net.sourceforge.skim-app.skim.bookmarks”, it should do so for this particular
domain.
