That makes no sense. If the defaults command return the data, then the file
must be there. For me, the file, and even if I remove it running Skim will
bring it back. And I’m on the same OS version.
Are you sure you’re looking in the right place? Are you looking in your user
Library folder in your home folder? And do you see the normal Skim preference
file (without the “bookmark”)? Have you looked using the command line, perhaps
the file is hidden?
